Upgrade packages and Typescript

Overview issue for software upgrades

1. Integrate package upgrades from #1275 (closed)
2. Upgrade Typescript to version 5.6. This was done already in #1297 (closed), but will be reverted by (1)

Then this issue branch can be merged into main without breaking anything.
